The Sword of the Creator was powered by the crest stone, but the end of the Golden Deer route explains that the crest stones are simply the physical manifestation of the souls of the children of the goddess and the goddess herself (created by the Agarthans). Sothis never actually vanished, as seen by the S-Support with her in that route, and she ends up stating that the crest stone is no more than a decoration by that point, since their souls had already fused. The end where it says that Byleth lost the power of the Progenitor God was more of a plot inconsistency than anything.
